Fresh Install for SES routing is still adding index.cfm

I did a complete refresh, deleted database and recreate the schema and installed ContentBox, however the option to install SES has an option for mod_rewrite and IIS. I don’t use any of these, and use Helicon.

Now I am confused why there is a selection, if it is to remove the index.cfm as the text on the install page suggests, why has it not removed them?
